    A physiological portrait of the non-conventional wine yeast Hanseniaspora guilliermondii guided by genomic analyses

    Atualmente, os consumidores procuram vinhos com uma complexidade de sabor distinta que pode ser conferida por leveduras não-Saccharomyces. As espécies de levedura Hanseniaspora, incluindo H. guilliermondii, são abundantes em mosto de uvas e desempenham um papel crucial na modulação do perfil sensorial do vinho. Apesar disso, a genética e fisiologia das leveduras Hanseniaspora continuam pouco estudadas. Neste trabalho é apresentado o genoma de uma estirpe de H. guilliermondii (UTAD222) e as perspetivas que o mesmo fornece. Uma reconstrução metabólica revelou que a levedura H. guilliermondii não possui gluconeogénese nem um ciclo do glioxilato funcionais, assim como não contém enzimas essenciais para catabolismo de glicerol ou galactose, nem para biossíntese de biotina ou tiamina. Uma análise comparativa entre H. guilliermondii, H. uvarum, H. opuntiae e Saccharomyces cerevisiae permitiu identificar 14 genes específicos de H. guilliermondii e 870 proteínas encontradas apenas nos proteomas de Hanseniaspora. Apesar da capacidade da estirpe H. guilliermondii UTAD222 para produzir elevados níveis de acetato de etilo e acetato de 2-pheniletilo durante a fermentação de sumo de uva natural, uma análise comparativa de aminoácidos não identificou ortólogos das proteínas codificadas pelos genes ATF1 e ATF2, envolvidos na formação de ésteres de acetato em S. cerevisisae. Porém, foram encontradas 4 proteínas contendo motivos conservados da família das álcool acetiltransferases (HgAATs) e foi estabelecida uma correlação positiva entre a expressão de genes HgAAT e a produção de acetato de 2-pheniletilo. Embora mais estudos sejam necessários, estas correlações implicam as proteínas HgAAT na biossíntese de ésteres de acetato, fornecendo dados que permitem clarificar o seu papel bioquímico e a sua função ainda pouco conhecida. Diferenças na disponibilidade de azoto e açúcar exercem efeitos opostos nos perfis de acumulação de ésteres de acetato entre S. cerevisiae e H. guilliermondii. Enquanto um rácio de carbono-azoto (C/A) leva a uma maior produção em S. cerevisiae, é um menor rácio C/A que resulta numa maior produção de álcoois superiores e ésteres de acetato em H. guilliermondii, indicando uma possível diferença regulatória na produção destes compostos. Variações no conteúdo de amónia também parecem afetar a sua biossíntese em H. guilliermondii, pelo que entender o impacto de fontes de azoto na produção de aromas é crucial para gerir a sua disponibilidade e beneficiar por completo das características metabólicas de H. guilliermondii na caracterização do estilo do vinho. Posteriormente estudou-se a preferência de utilização de azoto na estirpe H. guilliermondii UTAD222. Foi verificado o efeito de diferentes aminoácidos e amónia, fornecidos como fonte única de azoto ou em conjunto, na produção de biomassa e na cinética de crescimento, seguido do estudo da ordem de assimilação de cada composto numa mistura de fontes de azoto em mosto sintético. Foram encontras preferências semelhantes a S. cerevisiae para a maioria dos compostos quando disponibilizados como única fonte de azoto, mas a ausência de consumo de amónia em H. guilliermondii representa uma diferença chave. Foi ainda determinado que apenas aminoácidos classificados como “boa” fonte de azoto reprimem o consumo de amónia. O impacto do etanol em H. guilliermondii foi também investigado através de uma análise transcritómica durante a resposta a stress ao etanol (6% v/v). Foi encontrada uma ativação de um número significativo de genes envolvidos em vias energéticas, assim como a repressão de genes envolvidos em respiração. O metabolismo de lípidos foi particularmente afetado, evidenciando-se pela ativação ou repressão, parcial ou total, de várias das suas vias metabólicas, podendo representar uma adaptação ao nível da membrana celular. Estes dados oferecem indicações importantes para clarificar a adaptação de H. guilliermondii ao etanol, permitindo esclarecer possíveis razões para a sua menor tolerância comparando com S. cerevisiae. Este trabalho mostra pela primeira vez uma visão integrada da resposta adaptativa de uma estirpe de H. guilliermondii ao ambiente desafiante das fermentações. Uma análise transcritómica no início do processo fermentativo revelou que a presença de S. cerevisiae resulta na expressão diferencial de um elevado número de genes em H. guilliermondii, envolvidos no metabolismo de azoto e remodelação de membrana. A expressão de genes de floculação é também induzida, possivelmente de forma a aumentar a capacidade de trocas metabólicas com S. cerevisiae. Foi ainda determinado que S. cerevisiae acelera a resposta ao stress de H. guilliermondii, assim como aparenta estimular uma resposta típica de limitação de azoto, possivelmente devido à competição por nutrientes. Em conclusão, os dados apresentados nesta tese providenciam conhecimento valioso acerca da fisiologia e genética da levedura não-Saccharomyces, H. guilliermondii UTAD222. Espera-se que estes estudos contribuam para acelerar a investigação em leveduras da espécie Hanseniaspora, permitindo aumentar as suas aplicações na indústria vínica e igualmente noutras bio-indústrias em que possam ser exploradas como fábricas celulares.

    Wine Authenticity – a genomic approach

    A globalização do sector alimentar disponibiliza aos consumidores uma grande diversidade de produtos, aumentando a sua preocupação em relação à sua origem. As vantagens associadas às metodologias baseadas em DNA, fiabilidade e reprodutibilidade, têm potenciado a sua aplicação nesta temática. Na última década, as ferramentas bioinformáticas, surgiram como uma necessidade para analisar o crescente volume de dados obtidos em biologia molecular. A vitivinicultura é uma actividade economicamente sustentável, com necessidade de mão de-obra especializada e com relevância para a sociedade, não só em termos económicos, como também ambientais e sociais. O valor e qualidade dos vinhos devem-se, entre outros factores, às castas envolvidas na sua produção. As regiões vínicas com a Denominação de Origem (DO) contemplam apenas a utilização de um número restrito de castas. No entanto, é permitido por lei a introdução de outras castas, em percentagens legalmente definidas, constituindo uma oportunidade para práticas fraudulentas. Com o presente estudo pretende-se desenvolver um sistema para autenticidade, de vinhos e mostos, eficiente no controle de prácticas fraudulentas e detecção de rotulagem incorrecta, visando a valorização dos vinhos DO. Numa primeira abordagem, DNA genómico extraído de Vitis vinifera L. (folhas e mostos monovarietais) de 10 castas portuguesas e uma referência (Cabernet Sauvignon) foi analisado utilizando marcadores moleculares microssatélites (SSR) e intermicrossatélites (ISSRs). Os perfis obtidos para as amostras de folhas e mostos, com marcadores ISSRs não foram coincidentes. Por outro lado, a utilização de seis marcadores SSRs (estabelecidos pela International Organization of Vine and Wine - OIV), revelou a presença de 42 alelos coincidentes, permitindo a discriminação das amostras de mosto baseado no perfil alélico da respectiva casta. Este estudo demonstrou a eficiência dos marcadores moleculares SSRs, com aplicação na autenticação varietal dos mostos. Na autenticidade de vinhos, a extracção de DNA a partir de vinho é a principal limitação quando se pretende aplicar metodologias baseadas no DNA. Neste estudo foi desenvolvido um protocolo de extracção de DNA considerando as características específicas da matriz do vinho. O protocolo desenvolvido permitiu a extracção de grandes quantidades de DNA e de elevada qualidade. As concentrações de DNA variaram entre 260 e 465 ng/µL e as razões qualitativas, A260nm/A280nm e A260nm/A230nm, entre 1,71 - 1,81 e 1,66 - 1,98, respectivamente. O DNA obtido de amostras de vinho foi amplificado por PCR utilizando os marcadores SSRs, com total correspondência entre o perfil do vinho monovarietal (tinto e branco) e a respectiva casta. O mesmo protocolo foi aplicado a vinhos de lotes comerciais e os resultados mostraram que o tamanho dos alelos obtidos era o esperado, considerando as castas referidas no rótulo. Assim, este método optimizado pode ser a base para a implementação de um sistema de autenticidade fidedigno. Atualmente, os Single Nucleotide Polymorphism (SNPs) são os marcadores moleculares mais aplicados em plantas e referem-se à identificação de polimorfismos baseados na alteração de um único nucleótido. Devido às suas características inerentes apresentam um enorme potencial para fins de autenticidade. A técnica de High Resolution Melting (HRM) é presentemente utilizada para a deteção de SNPs e eventos de Inserções-Deleções (INDELs) no genoma de Vitis. Esta técnica baseiase na variação da temperatura média de desnaturação do DNA na presença de um fluoróforo saturado que se intercala na cadeia dupla de DNA. O perfil antociânico é específico de cada casta, sendo um factor potencialmente interessante para a identificação varietal e, portanto, para a detecção de SNPs. Com base neste pressuposto, foi realizado um estudo molecular com a finalidade de detetar SNPs em genes que codificam as enzimas da via biossintética das antocianinas (i.e., Chalcona isomerase - CHI e UDP-glucose:flavonóide-3-Oglucoil-transferase - UFGT), a fim de diferenciar um conjunto específico de castas. A sequência do gene CHI apresentou apenas 5 SNPs. Por sua vez, o gene UFGT mostrou ser muito polimórfico, com um total de 58 SNPs e 1 INDEL para um grupo de 22 castas estudadas. Um ensaio de HRM foi estabelecido com base em um fragmento de 704 bp, pertencente ao gene UFGT, permitindo a discriminação de 18 haplótipos, tendo em conta a forma da curva de desnaturação. Um outro estudo foi realizado para avaliar a futura aplicação da técnica de HRM, como método de análise na autenticidade de mostos e vinhos. Para validar os diferentes ensaios utilizaram-se três tipos de amostras: folha, mosto e vinho monovarietal, tendo em consideração o tamanho do fragmento amplificado (Vv1-704 bp, Vv2-375 bp e Vv3-119 bp). O ensaio Vv1-HRM, baseado no gene UFGT e considerando 32 variações nucleotídicas, foi bem-sucedido quando aplicado a amostras de mostos, permitindo a sua total discriminação. Os fragmentos Vv2 (F3H) e Vv3 (UFGT) foram amplificados com sucesso em todas as amostras testadas, permitindo a discriminação dos genótipos. A análise HRM baseou-se na temperatura média de desnaturação (Tm) para o fragmento Vv2 e na forma da curva de desnaturação para os fragmentos Vv1 e Vv3. O presente estudo descreve um ensaio HRM sensível, rápido, eficiente e promissor, aplicado pela primeira vez em amostras de vinhos, com excelentes perspectivas de aplicação na autenticidade de vinhos.

    Grapevine biodiversity conservation strategies

    A videira (Vitis vinifera L.) é considerada uma das primeiras espécies agrícolas a ser domesticada, cuja história está intimamente ligada ao desenvolvimento da cultura humana. A contribuição de diferentes pools génicos, resultantes do longo processo de cultivo e disseminação da videira, levou ao aparecimento de uma considerável diversidade genotípica. No entanto, essa diversidade tem sofrido reduções drásticas nos últimos anos, devido a diversos stresses bióticos e abióticos. Tendo em conta que a variação genética é a chave para a existência de variedades mais capazes de se adaptar aos referidos stresses, um esforço internacional para a preservação da videira tem vindo a ser desenvolvido. Inúmeras acções de preservação dos recursos genéticos de videira são realizadas por todo o mundo vitícola, através da prospecção, caracterização, manutenção e troca de castas tradicionalmente cultivadas em cada região. Mais particularmente, várias estratégias para a conservação in situ e ex situ do pool génico da videira podem ser delineadas de modo a fazer perdurar este germoplasma valioso, no presente e para o futuro. É importante extrapolar para a utilização de ferramentas moleculares e biotecnológicas, com o intuito de garantir a preservação do germoplasma de videira. Asim sendo, 3 estratégias principais foram desenvolvidas no presente trabalho. A primeira estratégia consistiu em prospectar e caracterizar, através de marcadores moleculares, 310 amostras de V. vinifera em 11 vinhas velhas e que foram consideradas como constituir uma ampla representação do património genético em videira das regiões vitivinícolas do "Douro" e "Trás-os-Montes". A estrutura populacional dos 65 genótipos não redundantes identificados foi também avaliada, genótipos esses que foram divididos em 2 grupos genéticos ancestrais. Os valores médios da probabilidade de identidade de 0,072 e 0,510 (para os 6 SSR e 226 SNP, respectivamente) foram calculados. Os haplótipos cloroplastidiais foram determinados através da amplificação de marcadores cloroplastidiais: pequenas diferenças foram observadas entre as frequências dos clorótipos A e D nos genótipos não redundantes estudados. As relações de parentesco foram igualmente inferidas, com 27 pedigrees confirmados e 9 novos trios estabelecidos; contudo, os ancestrais de 8 genótipos permanecem desconhecidos. Numa segunda estratégia, foi necessário avaliar a ausência / presença de 4 vírus economicamente importantes - Grapevine fanleaf virus (GFLV), Arabis mosaic virus (ArMV) e Grapevine leafroll - associated viruses 1 e 3 (GLRaV-1 e -3) -, através de ELISA, em 98 videiras seleccionadas em 3 locais de amostragem das regiões “Douro” e “Vinho Verde”. As plantas de 17 castas colhidas na região “Douro” mostraram ser saudáveis, mas uma alta incidência de GLRaV-3 em clones de 6 variedades da região dos “Vinhos Verdes” - 'Batoca', 'Esganoso', 'Espadeiro', ‘Lameiro', ‘Padeiro' e 'Pintosa’ - foi detectada. Procedeu-se a'Esganoso', 'Espadeiro', ‘Lameiro', ‘Padeiro' e 'Pintosa’ - foi detectada. Procedeu-se a i erradicação de GLRaV-3 através da cultura in vitro e de termoterapia. A combinação da cultura in vitro com a termoterapia in vivo permitiu a obtenção de 35,42% de plântulas isentas de GLRaV-3. No entanto, nenhuma eliminação viral foi alcançada em plântulas in vitro derivadas de plantas-mãe que apresentavam um maior grau de virulência, mesmo tendo realizado termoterapia in vivo. A terceira estratégia envolveu a avaliação de diferentes metodologias in vitro de crescimento lento como estratégias de preservação da videira, uma vez que a conservação in vitro é um complemento interessante para a manutenção dos recursos genéticos de videira. Previamente à realização desses ensaios de conservação in vitro, foram obtidas plântulas in vitro e calli embriogénico, através do estabelecimento in vitro de segmentos nodais e indução de embriogénese somática (ES) de 'Preto Martinho', 'Malvasia Preta', 'Cornifesto', 'Touriga Nacional', 'Tinto Cão’, 'Pinot Noir’, '549862', 'Alfrocheiro-549865' e 'Trincadeira-549867'. Assim, 3 ensaios de conservação in vitro foram avaliados: i) meios de cultura com reduzidas concentrações de macro- e micronutrientes (i.e. meios mínimos); ii) meios mínimos com diferentes concentrações de hidratos de carbono (sacarose, manitol ou sorbitol); iii) manutenção de gomos apicais encapsulados a baixa temperatura. A influência desses métodos de crescimento lento no crescimento de explantes e na sua sobrevivência de 'Pinot Noir', 'Touriga Nacional', 'Cornifesto', 'Preto Martinho' e 'Malvasia Preta’, 'Alfrocheiro-549865', 'Trincadeira-549867' e '549862' foram determinados até aos 300 dias de cultura in vitro. Em relação aos ensaios de meios mínimos, os meios de cultura com sais reduzidos a metade (MM-5 e MM-1) foram considerados como os mais adequados num período de conservação de 180 dias, com taxas de sobrevivência dos explantes acima de 75%, e subsequente crescimento de novas plântulas em 6 das castas / genótipos estudados; em ‘Malvasia Preta’ e ‘549862’, os meios controlo permaneceram os mais adequados para a sua conservação. Relativamente aos meios mínimos com diferentes concentrações de sais e sacarose ou sorbitol, os meios mais eficazes após 180 dias de conservação e subsequente crescimento de novas plântulas, além do meio controlo, foram: meio com sais MS, suplementado com sacarose a 4,0% (p/v; Suc-1) e meio com sais MS/2 com sorbitol a 1,0% (p/v; Srb-4) em 'Preto Martinho'; e meios com sais NN, suplementado com sacarose a 2,5% (p/v; Suc-9) e meio NN com sorbitol a 1,0% (p/v; Srb-10) em ‘Pinot Noir’. Nos ensaios de manutenção de gomos apicais encapsulados a baixa temperatura, o tratamento Cold-90 combinou os melhores resultados para ‘Pinot Noir’, ‘Cornifesto’ e ‘Preto Martinho’ após 150 dias de conservação, com 70,00 - 100% dos explantes vivos. O tratamento Cold-60 combinou os melhores dados para ‘Touriga Nacional’, ‘Malvasia Preta’ e ‘Trincadeira-549867’, pois 60,00-87,00% dos explantes sobreviveram. Em Alfrocheiro-549865’, as maiores percentagens de sobrevivência foram registadas nos tratamentos Cold-60 e Cold-90, mas apenas 67,00% dos explantes sobreviveram. Em '549862', a maior taxa de sobrevivência de explantes foi alcançada no tratamento Cold-30, com 90,00% dos explantes vivos. Além disso, como o material vegetal em condições in vitro é exposto a diversos stresses que podem induzir variação somaclonal, citometria de fluxo e inter-microssatélites (ISSR) foram utilizados para avaliar a estabilidade genética de plântulas de 'Pinot Noir', 'Touriga Nacional', 'Cornifesto', 'Malvasia Preta’, 'Preto Martinho’, '549862', 'Alfrocheiro-549865' e 'Trincadeira-549867', derivadas de ES e ensaios de conservação in vitro. A avaliação da homogeneidade genética por citometria de fluxo mostrou que 97,60% das plântulas derivadas de ES eram diplóides, sendo os outros 2,40% representados por plântulas tetraplóides de ‘Touriga Nacional’ e ‘Cornifesto’. Todas as plântulas analisadas, resultantes dos ensaios de conservação a 300 dias nas mesmas condições de cultura in vitro, mantiveram estáveis os seus níveis de ploidia. Oito loci ISSR foram eficientemente usados, de modo a determinar que 100% das plântulas in vitro amostradas eram geneticamente homogéneas. Os resultados obtidos sugerem que os protocolos de regeneração de plantas através de ES e protocolos de conservação in vitro, recorrendo a meios mínimos com diferentes concentrações de sais e agentes osmóticos, podem ser aplicados para a preservação de videira com baixo risco de instabilidade genética. A implementação destas estratégias moleculares e biotecnológicas pretende assim contribuir para a conservação dos recursos genéticos de videira, visto que a preservação do seu pool génico é de uma importância fundamental para o sucesso de uma viticultura sustentável e rentável.

    Developing multi-omics approaches for the study of extendedspectrum β-lactamase-producing Escherichia coli and vancomycin-resistant Enterococcus faecalis strains from clinical source

    Genomics, transcriptomics and proteomics tools generate enormous amounts of biological data properly processed through bioinformatics. The integration of all this interdisciplinary data is a valuable asset for a greater understanding of biological systems that negatively impact the human healthcare and ultimately leading to the development of new and improved therapeutical strategies. The crescent public health concern of antibiotic resistant bacteria found in clinical environment is, nowadays, one of the major problems for the healthcare systems worldwide and so, therefore, consists as a vital candidate for an omics approach. Escherichia coli and Enterococcus faecalis are among the most frequent commensal inhabitants of the gastrointestinal tract of humans that currently have also been largely associated to the problematic of antibiotic resistance as cause for multiple cases of varied infections. The main focus of this thesis consisted in the application of omics methodologies in order to assess, in a first stage, the antibiotic resistance and virulence nature of Escherichia coli and Enterococcus faecalis strains found in human patients. In a second stage, was intended to submit a multidrug-resistant Enterococcus faecalis strain of clinical source to different antibiotic stresses with the purpose of understanding the changes in the resistance mechanisms. Initially, the expression of whole cell proteome and different sub-proteomes was determined by the use of 2-DE and MALDI-TOF/MS analysis and, on the other hand, a total RNA analysis was conducted through whole-genome sequencing (WGS) followed by RNA sequencing. This set of methodologies was applied to the study of an extendedspectrum β-lactamase Escherichia coli strain (C999) and a vancomycin-resistant Enterococcus faecalis strain (C2620), resulting in an extensive quantification, identification and characterization of both transcripts and proteins. This study revealed the expression of several transcripts/proteins related to antibiotic resistance and various types of stress response factors, as well as features linked to cell survival, endurance towards different environments and transport/propagation, which is extremely relevant considering the pathogenic nature of the strains studied and its relation to the hospital environment. Finally, the integration of both proteomic and transcriptomic data allowed to conduct a deep comparison of the different types of expression, reinforcing the conclusions resultant from this study. The following step of this research was to submit a vancomycin-resistant Enterococcus faecalis strain (C2280) to various sub-inhibitory concentrations of vancomycin and gentamicin. The effects of these stress conditions were then evaluated for total transcriptome expression through WGS and RNA sequencing whereas total proteome analysis was conducted by iTRAQ labeling coupled with reverse-phase peptide fractionation and 1-D-nano LC ESI-MSMS. This approach resulted in the quantification, identification and characterization of proteins and transcripts resultant from the different stress conditions applied. Comparing with the initial approach applied in this study, the use of iTRAQ allowed to increase the amount and accuracy of the obtained data, and it also showed to be highly relevant to study the expression of the different stress proteomes by allowing to determine the alterations in the expression levels resultant from each stress. Overall, this thesis discussed the application of genomic, transcriptomic and proteomic tools to the study of multidrug-resistant Escherichia coli and Enterococcus faecalis clinical strains for determining the presence of antibiotic resistance and various stress response factors. In fact, the use of different methodologies and techniques abroad these three areas of science have made a major contribution to a greater understanding of the mechanisms of resistance, stress response and others that ensure the survival and endurance of such microorganisms in clinical environment as well as the spreading abilities of these bacteria. Finally, this work demonstrated the relevance of the integration of data obtained from different omics tools as a major asset for addressing the growing antibiotic resistance issue providing a closer look on the functioning of the cellular mechanisms of multi-resistant bacteria.

    How satellite dna comes into play in genomes? A rodentia cell-model approach

    Satellite DNA (satDNA) sequences constitute the major component of constitutive heterochromatin (CH) and have been considered one of the most fascinating and intriguing repetitive DNA elements of eukaryotic genomes. For many years, satDNA was considered “junk” and a transcriptional inert fraction of eukaryotic genomes. Today is generally accepted that satDNAs play important structural and functional roles in genomes, such as genome architecture, chromosomal reorganization during evolution, or genome regulation, mainly driven by satellite transcripts or satellite non-coding RNAs (satncRNAs). Centromeric satncRNAs have been highlighted as crucial players in remodeling/CENP-A deposition and correct kinetochore assembly, essential for proper chromosome segregation. The advent of Next Generation Sequencing (NGS) strategies and the overwhelming advances in genome sequencing technologies have provided a massive amount of sequencing data from hundreds of model and non-model species. Similarly, a growing in bioinformatics tools and strategies have been established towards genome-wide identification and characterization of the repetitive genome elements, namely satDNAs – the Satellitome. In the last decades, rodents belonging to the Peromyscus genus have emerged as model systems across a variety of scientific disciplines, including chromosomal evolution, and the release of the first Peromyscus representative genome sequence (from P. maniculatus) was the gateway to further dissect the repetitive content of this genome. A bioinformatics pipeline was thus defined in this work, based on the Tandem Repeats Finder algorithm and an integrated analysis of sequence similarity allowed the identification of 21 distinct families of large tandem repeats in Peromyscus maniculatus genome (array length larger than 2 kb) being the majority of these satellite- or transposable elements-related families, presenting a tandem organization. Two orthologous satDNA families of the rat and mouse genomes were recognized for the first time in P. maniculatus genome: RNSAT1 and MMSAT4, respectively. The most prevalent satDNA family of the P. maniculatus satellitome corresponded to the previously described Peromyscus satDNA – PMSat –, an AT-rich satDNA displaying a 345 bp monomeric size. Physical mapping of PMSat conducted in four Peromyscus species (P. eremicus, P. maniculatus, P. leucopus and P. californicus) revealed that PMSat is mainly located at the active centromeres and pericentromeric regions of all chromosomes, and at other constitutive heterochromatin rich regions as telomeres and p-arms of some chromosomes. In all the studied species, PMSat showed a high degree of nucleotide conservation, despite the different number of PMSat copies per genome. Our results strongly suggest that the evolution of PMSat was driven by copy number fluctuations and the high similarity among Peromyscus and non-Peromyscus species may reflect non-concerted evolutionary events. Also, in light of the karyotype differences of these species, as well as many of the chromosome polymorphisms found in Peromyscus species, the distinct pattern of CH, and PMSat locations, we hypothesized that PMSat evolutionary molecular events may have promoted Peromyscus karyotype variations and genome evolution. Furthermore, the PMSat copy number fluctuations, promoted by molecular mechanisms such as unequal crossing-over and rolling circle amplification are clearly observed in the heterochromatin additions found in some of the genus species, namely on P. eremicus genome. The transcriptional analysis of PMSat in proliferative cells from all the studied Peromyscus species uncovered a positive correlation between PMSat expression and DNA copy number in each genome. Despite the pronounced variation levels of transcripts, the analysis of specific cell cycle phases revealed a similar transcriptional cellular profile throughout the cell cycle: PMSat satncRNA accumulates mostly at G2/M transition and at the mitosis onset and are restricted to the nucleus. To gain more insights on the putative function(s) of PMsat transcripts, a functional assay based on PMSat RNA knockdown on P. eremicus proliferative cells anticipated its potential role as key players on kinetochore assembly and centromeric function. Moreover, according to the putative transcription factors’ binding sites on PMSat monomer sequence found, RNA polymerase II may be the enzyme conducting the transcription of this satellite family in a variety of cell conditions, namely in response to cellular stresses. The work presented on this thesis uncovered PMSat not only as the trigger of Peromyscus karyotype evolution but also as a crucial element of the centromeric function and chromosome segregation fidelity, that seems to be conducted by their derived satncRNAs.

    Tracking the genes and pathways involved in Saccharomyces cerevisiae response and tolerance to the wine preservatives S02 and chitosan: from molecular analysis to OMICS approaches

    Sulfur dioxide (S02) is widely used as a preservatives in winemaking to control the activity of undesired spoilage species. The emergence of highly tolerant strains, from different species, have been leading to a persistent increase in the concentrations of S02 used, a practice that has adverse effects for the health of more susceptible consumers, beside exerting pressure for selection of more tolerant strains, and may impact activity of Saccharomyces cerevjsjae, the leading species used to conduct the vinification process. Evidences obtained by others (and reinforced by results described herein) show that S. cerevjsjae commercial strains used for wine production exhibit considerable phenotypic heterogeneity concerning tolerance to S02. The high tolerance is usually attributed to increased basal expression of the SSUJ efflux pump as the result of genomic rearrangements that exchange the endogenous SSUJ promoter for the stronger ECM34promoter (VIII-t-XVI translocation). Nonetheless, it is known that some S02-tolerant strains do not exhibit this trait sustaining the idea that other mechanisms can be involved in S. cerevjsjae adaptation to S02-induced stress. Exploring a combination of transcriptomics and genome-wide phenotypic analysis it is herein demonstrated that the poorly characterized transcription factor Com2 (ORF YER130c) is essential for response and tolerance of the laboratory strain S. cerevjsjae BY 4 7 41 to S02 at the enologically relevant pH of 3.5. Com2 was found to control, directly or indirectly, the expression of more than 80% of the S02-induced genes. Around fifty of the S02-responsive genes up-regulated by Com2 were found to provide protection against this chemical including all the genes that compose the sulfate reduction pathway (SULJ, SUL2, MET3, MET14, MET16, METS and METJO) and genes required for biosynthesis of lysine (LYS20, LYS21, LYS4, LYS2, LYS9 and LYSJ) or arginine (ARG2, ARG3, ARG7, ARG4, ARGS/6, CPAJ and ARGBJ). Not only this was the first biological function attributed to Com2 until so far, but this also opened the range of molecular responses to S02 in S. cerevjsjae, besides up-regulation of SSUJ. Phenotyping of a cohort of S. cerewsjae commercial strains for their tolerance to S02 reinforced the previously observed heterogeneity, the higher tolerance exhibited by strains BM45, AWRI R2, VIN13 and T73 being attributable to these strains harboring a VIIl-t-XVI translocation, homozygous for the first two strains and heterozygous for the exhibited by VL1, VIN13 or T73) and showing increased basal expression of SSU1, we could not detect any alteration of the SSU1 endogenous promoter. In strain QA23, also exhibiting high tolerance to S02, no over-expression of SSU1 was observed leaving open the possibility of Com2 playing a role in determining response and tolerance of this strain to S02. Besides the above-mentioned disadvantages of S02 in the winemaking context, the increasing pressure of consumers for "green" products has been paving the way for the search of alternatives. Chitosan emerges as one of the more interesting alternatives. In this work we have examined the effect of a commercially available form of chitosan (No Brett Inside®) in growth of S. cerevisiae and of the spoilage species Zygossacharomyces bailii, Saccharomycodes Judwigii and Brettanomyces bruxellensis. Under the experimental conditions tested chitosan showed a strong inhibitory potential against S. Judwigii and, less significantly, Z. bailii, at concentrations were no significant effects were detected in S. cerevisiae growth. To better understand the chitosan-yeast cells interaction, a chemogenomic analysis was performed. The results obtained sustain previous evidences indicating that the main target of chitosan is the cellular envelope, namely, the structure of the cell wall and plasma membrane. However, critical players in control of S. cerevisiae response to chitosan were identified in our screening such as all the members of the Rim101 pathway. Around 207 mutants exhibited higher tolerance to chitosan than wild-type cells including mutants devoid encoding of enzymes of the ergosterol biosynthetic pathway or of proteins required for assembly and function of the vacuolar ATPase. Further studies are required to better understand why the deletion of these genes result in increased tolerance to chitosan, however, the overall combination of results described in this chapter might help to understand the differential levels of tolerance exhibited by the spoilage species. In sum, the results gathered in this work provide a broad and integrated view of the molecular mechanisms of tolerance to sulfur dioxide and chitosan, opening an auspicious future in the improvement of the fermentation process and the quality of wines obtained. remaining.     The Bovinae rob(1;29) as a model to study the translocation mechanism underlying the most frequent Robertsonian Centric Fusions

    In the last decades, several were the efforts made on the characterization of satellite DNA (satDNA) families in several species, collecting clues and evidences of the sequences’ evolutionary mechanisms and clarifying putative functions of these ubiquitous DNA sequences. The invariable presence of these sequences at the primary constriction of mammalian chromosomes was one of the first evidences for a crucial role in the genome. Numerous authors have suggested a range of biological processes where satellite sequences and their transcripts may intervene, specifically in centromeric function, heterochromatin formation and maintenance, chromosome pairing and segregation, chromosome rearrangements, cell cycle control or gene expression regulation. SatDNA sequences are known to present a rapid generation and even elimination in phylogenetically related species, however some of these sequences seem to have been almost completely preserved, at least in a few copies, over long evolutionary periods in some genomes. The cattle genome harbors several distinct centromeric satDNA families with interrelated evolutionary histories, being a good model for the study of satDNA evolution. The satDNA families in the cattle genome are highly complex in their structure and organization, variable in number of copies and chromosomal distribution. Until now, several satDNA families were isolated from Bos taurus (cattle, Bovini tribe, subfamily Bovinae) genome, and some of these sequences’ motifs have been interestingly found in other species from the Bovidae family. In the present work, the nucleotide sequence and chromosome location of five cattle satDNA families was analysed in Bos taurus and in seven species from the tribe Tragelaphini (Bovinae subfamily). The satDNAs sequence similarity among the analysed species reflected different stages of homogeneity/heterogeneity, revealing the evolutionary history of each satDNA family over the Bovidae genome evolution. One of the analysed satDNA families (SAT1.723) stood out due to its presence at the chromosomes’ centromeres of all Tragelaphini species, as well as in two less related Bovidae species, Ovis aries and Capra hircus (Caprinae subfamily). The interactomic and in situ analysis showed the association of SAT1.723 with centromeric proteins revealing that this satDNA family is clearly involved in the centromeric activity in all the species analysed and that it is preserved for at least 15-20 My. Besides its centromeric location, SAT1.723 was detected (in silico) dispersed in the genomes of Bos taurus, Ovis aries e Capra hircus. An inspection on the SAT1.723 monomer-flanking regions showed the presence of transposable elements (TEs), what may explain its intense shuffling through the activity of this satDNA/TEs between different genomic regions. Considering the richness of Bovinae genomes in different (peri)centromeric satDNAs, the organization of these sequences in each genomes’ chromosomes was analysed in order to develop a centromeric physical map as a tool to study chromosomal rearrangements involving the centromeric regions, namely Robertsonian Translocations (robs). The interest in the study of robs derives not only from their high frequency in mammalian karyotype evolution, but also from their influence on fertility and disease. The formation of a rob chromosome implies the occurrence of double strand breaks at the centromeres of two acrocentric chromosomes, being satDNA sequences the core hotspot for these breaks. In this work, using (peri)centromeric satDNA families, two Robertsonian translocations were analysed: the cattle rob(1;29) as a chromosomal abnormality and as an evolutionary fixed rearrangement in other species from the Bovinae subfamily and one of the most frequent human robs, rob(14;21). The main aim of our study was determining the molecular mechanism(s) underling these frequent translocations. Analysing how satDNAs reorganize in the centromere of the translocated chromosomes, we were able to show that the analysed robs are multistep complex events, involving a precise elimination and reorganization of specific peri(centromeric) satDNA sequences. Our data highlight the active role of satDNA sequences in the robs’ translocation mechanism and reinforces the functional meaning of these repetitive sequences in the chromosomes’ stability, further suggesting the existence of a common mechanism of Robertsonian translocations’ occurrence.

    Aluminum tolerance in Secale species: genetic diversity, molecular mechanisms and gene characterization

    O alumínio (Al) é um dos principais constituintes do solo que apenas solubiliza quando o pH se torna ácido (≤ 5.5), convertendo-se numa das formas mais fitotóxicas (Al3+). A toxicidade deste metal, nos abundantes solos ácidos, é uma das principais limitações da produtividade agrícola em grande parte do mundo. O centeio (Secale cereale L.) é uma cultura importante pela sua capacidade de resistir a stresses bióticos e abióticos. Dentro dos cereais, o centeio é o que mais tolera a exposição ao Al tendo, por isso, um fundo genético valioso para estudos de melhoramento genético. Pouco ou nada se sabe sobre o comportamento das espécies silvestres de centeio e, torna-se importante o seu estudo a fim de garantir novos recursos genéticos para contornar esta restrição no desenvolvimento das plantas, respondendo assim às necessidades crescentes da alimentação Mundial. Neste trabalho, foram estudadas seis espécies/subespécies silvestres assim como sete cultivares de centeio em diferentes contextos. Numa primeira abordagem (Capítulo II), usaram-se os marcadores moleculares dominantes RAPDs (Random Amplified Polymorphic DNA) e ISSRs (Inter Simple Sequence Repeats) para estudos de diversidade molecular, de relações genéticas e de associação quanto à característica da tolerância ao Al. Estes marcadores revelaram-se bastante informativos, obtendo um elevado grau de polimorfismo tanto no estudo de bulks como de genótipos individuais, o que permitiu aferir com sucesso a vasta variabilidade genética existente nos centeios em estudo. Foi possível determinar relações genéticas fiáveis com o recurso destes marcadores, uma vez que se obtiveram um grande número de fragmentos de DNA. A taxonomia do género Secale ainda é alvo de muita controvérsia e com estes dados contribuímos para aumentar o conhecimento adquirido e melhorar a classificação, uma vez que é o primeiro estudo publicado de relações genéticas dentro do género Secale com o uso de ambos os marcadores (RAPDs e ISSRs). Também se fizeram estudos de filogenias com os genes ScMATE1 e ScMATE3 (Multidrug and Toxic Compound Extrusion) que se mostraram similares. Todos estes dados levaram-nos a reconhecer três espécies de centeio (S. cereale, S. strictum e S. sylvestre) sendo possivelmente os ancestrais o S. strictum e o S. sylvestre. Os centeios foram caracterizados quanto à sua tolerância ao Al através do método de hidroponia, que se revelou bem-sucedido. A maioria dos centeios (cultivados e silvestres) testados mostrou uma grande capacidade de resistir ao choque provocado pelo Al e de recuperar a elevadas concentrações deste metal tóxico. Para além disso, encontrou-se uma vasta variabilidade quanto ao comportamento das plantas ao stress do Al quer intra- e interespecífica como intra- e intercultivar. A característica altamente polimórfica dos RAPDs e dos ISSRs atribui-lhes potencial na identificação de marcadores genéticos ligados à tolerância ao Al. De facto, foram encontrados 34 fragmentos de DNA com ambas as técnicas com associação a este traço genético que podem no futuro ser convertidos em SCARs (Sequence-characterized amplified region). Ambos os sistemas de marcadores se revelaram eficazes em todas as análises efetuadas, com especial destaque para os ISSRs, fornecendo recursos importantes para a seleção assistida por marcadores moleculares (MAS) quanto à tolerância ao Al. Numa segunda abordagem (Capítulo III), estudaram-se genes possivelmente envolvidos na tolerância ao Al assim como distúrbios relacionados com a toxicidade do Al, de modo a melhor entender o controlo genético e os mecanismos de resistência ao Al envolvidos em cada centeio. Pela primeira vez em centeios silvestres, foram estudados oito genes candidatos (ScALMT1, ScMATE1, ScMATE2, ScSTOP1, ScMDH1, ScMDH2, ScCu/ZnSOD e ScMnSOD) possivelmente envolvidos na tolerância ao Al. Todos eles parecem contribuir com o aumento da tolerância ao Al de, pelo menos, um centeio silvestre, com os genes ScALMT1 e ScMATE2 a ter um papel fundamental. Foi observado na maioria das raízes de centeio um padrão de exsudação de ácidos orgânicos induzível, com dois tempos distintos de libertação, enquanto uma minoria apresentou um padrão constitutivo, mas em quantidade abundante. Quatro perturbações celulares (acúmulo de Al, deteção de H2O2 e visualização de peroxidação lipídica e de morte celular) relacionadas com a toxicidade do Al em raízes mostraram estar correlacionados entre si e também, com os recrescimentos radiculares. As estratégias dos centeios tolerantes ao Al parecem basear-se nos mecanismos de exclusão e de desintoxicação. Encontrámos um gene candidato para controlar o locus Alt1 situado no cromossoma 6RS, que denominámos de ScMATE3. Os estudos de expressão e de filogenias, tal como, a existência de três SNPs (single-nucleotide polymorphism) exclusivos a centeios tolerantes, sugerem que este gene está relacionado com a tolerância ao Al. A localização subcelular prevista indica que pode ser um MATE tonoplástico e que podemos estar perante um mecanismo interno de tolerância. Obtiveram-se várias sequências codificantes dos genes ScMATE1 e ScMATE3, publicadas no GenBank, que mostraram variabilidade genética tanto dentro como entre as espécies e cultivares de centeio. Encontraram-se duas cópias do gene ScMATE1 associadas à tolerância/sensibilidade ao Al. Pela primeira vez, os mecanismos de resistência ao Al foram elucidados nos centeios silvestres. No género Secale, a tolerância ao Al parece ser um traço evolutivo e geneticamente complexo onde mecanismos diferentes parecem coexistir. Vários genes aparentam estar implicados na resposta ao stress provocado pelo Al, cujo efeito cumulativo poderá ser a chave para a elevada capacidade que os centeios possuem para resistir à toxicidade do Al.

    Grape berry color variation: genomic and metabolomic analysis

    Grapevine (Vitis vinifera L.) is one of the oldest perennial domesticated fruit crops in the world and has been widely cultivated and appreciated both for its fruit and wine. During the domestication process of the wild Vitis vinifera subsp. sylvestris to Vitis vinifera subsp. sativa, a complex and long-term evolutionary process led to dramatic changes on grape biology. Since early, vine growers selected the grapevine phenotypes capable of ensuring a greater and regular fruit production and quality, maintaining them through vegetative propagation, thus multiplying highly desirable genotypes. However, natural crossings between newly introduced cultivars and the local germplasm also occurred, alongside with the emergence of somatic events. One of the major contributors for the existing diversity in cultivated grapevine has been the appearance of somatic mutations that affect berry skin color leading to various phenotypes. Indeed, this feature has been used as basis for selection on breeding programs due to its influence on vine growers, winemakers and consumers, representing an important economic factor on this crop. Grapes are not obviously only red or white, instead they provide a huge assortment of colors ranging from whitish, yellow, green, to pink, grey, and to darker red, purple and black berries. This broad range of color cannot be explained by the simple presence of a specific group of molecules, thus, the present study intended to deepen the current knowledge about how grape berry skin color variation is affected by the synthesis of phenolic compounds and their underlying genetic factors. Primarily, the identification of grape berry skin color mutants was performed by genotyping a germplasm set of twenty-five grapevine accessions with twelve microsatellite loci. Among the eleven groups of putative berry skin color mutants genotyped, nine accessions, which were grouped in four different families, were identified as true color mutants, including related black, grey or red and white-skinned variants derived from a single variety. The phenolic profile of the confirmed berry skin color mutants revealed that they could be distinguished according to their non-colored compounds and anthocyanins composition. Moreover, this work benefits from the complementary use of molecular and chemical approaches for the correct identification of the berry skin color mutants studied. The change of berry skin color, from green to white/yellow in non-colored cultivars or from green to pink-red/blue-black in colored cultivars due to anthocyanin synthesis and accumulation occurs during the onset of ripening (veraison). Based on these facts, a first attempt to characterize these changes by means of an integrative approach combining colorimetric (CIELab measurement), metabolic (phenolic profile by HPLC-DAD) and genotypic (allelic composition of MYBA1 and MYBA2 genes) data was performed. This study was focused on the changes that occur during berry development, to improve the knowledge regarding grape berry skin color diversity using somatic variants for berry skin color. Overall, the process of anthocyanin biosynthesis/ accumulation showed a correlation with the colorimetric parameters analysed. Despite the berry skin color variability observed among the somatic variants analyzed was not fully explained by the berry color locus genotype, the phenolic profiles allowed to infer about specific interferences, namely some possible dysfunctions at different levels of the biosynthetic pathway, which could be behind the color variation observed. Additionally, a case study focused on an extremely skin-pigmented Portuguese cultivar (cv. ‘Vinhão’) was conducted throughout berry development, providing the first insights into the genetic and transcriptomic background that may be responsible for the skin color properties of this cultivar. Several types of mutations have been identified at the berry color locus as being responsible for color reversions in grapevine. Through a layer-specific approach, the molecular mechanisms responsible for berry skin color reversion were determined on a subset of somatic variants for berry skin color never investigated before, by the genetic characterization of the berry color locus and its surrounding genomic region. In addition to the observation and description of the most well-known models and mechanisms behind berry skin color reversions, a novel mechanism for the genetic make-up of less-pigmented variants evolving from an unpigmented ancestor was also proposed, in which color gain seems to result from the recovery of the functional G allele on MYBA2. Moreover, it was observed that the mutational events responsible for color gain/ recovery are less understood and different from those described for color loss. On this way, a case study of a white-to-red berry skin color reversion was also performed, in order to better understand its transcriptomic and metabolic consequences in grapevine, specifically in the cv. ‘Moscatel Galego’. The results obtained showed that the coloration of the red-skinned variant was recovered from the white-skinned phenotype of cv. ‘Moscatel Galego Branco’ by the partial activation of the berry color locus. The red-skinned coloration in cv. ‘Moscatel Galego Roxo’ was also associated with the reduced activity of the flavonoid trihydroxylated sub-branch and decreased anthocyanins methylation/acylation.

    Molecular and Functional Characterization of a Satellite Non-Coding RNA – FA-SAT – a Key Player of Cycling Cells

    Satellite DNA (satDNA) sequences are part of an extensive, ubiquitous and usually dynamic/variable genome fraction, and were considered for many years as being transcriptionally repressed. Recent evidence have demonstrated that satDNA is actually transcribed in the form of satellite non-coding RNAs (satncRNAs). Different functions have been assigned to these satncRNAs uncovering important roles not only in normal cell processes, but also in pathological conditions such as cancer. However, the knowledge about satDNA sequences other than (peri)centromeric satDNAs, their transcription and functions remain largely unknown. Besides FA-SAT being the major satDNA family of the cat genome (primarily located at the telomeres), FA-SAT-related sequences were identified in other mammalian genomes. To gain more insight on this repetitive sequence, a wider range of genomes has been analysed for its presence, and given the conservation found in diverse Bilateria species, grant it the classification of the oldest satDNA ever reported. Furthermore, and importantly, FA-SAT is transcribed in all these genomes. The conservation of FA-SAT DNA and the presence of its transcripts in all these genomes raised the hypothesis on its functionality. This assumption was the basis for the following works. A cellular characterization of the FA-SAT satncRNAs proved that these are nuclear transcripts and that they play their function(s) at the G0/G1 phase. Using an interactomic approach, we demonstrated that FA-SAT RNA interacts with PKM2, a moonlight protein that acts at the cytoplasm as a pyruvate kinase and at the nucleus as a protein kinase. Functional assays conducted subsequently revealed that the disruption of the FA-SAT RNA/PKM2 complex, either by FA-SAT RNA or PKM2 silencing, induces apoptosis. Moreover, MYC RNA also decreases with FA-SAT RNA depletion. Thus, we uncover FA-SAT RNA as a player of the mitogenic pathway that recruits PKM2 to the nucleus, as shown both in cat and human cells. The fact that these pathways are involved in several hallmarks of cancer, raised the question whether FA-SAT RNA has a role in tumourigenesis. To ascertain this, we used the different passages of a well-characterized feline mammary tumour cell line–FkMTp as a tumour progression in vitro model. Copy number variation, FA-SAT RNA level (both long and small) and DNA methylation status were the parameters analysed, allowing to conclude that FA-SAT RNA cellular levels are not influenced by DNA copy number variation but ratherby the methylation status of the sequences. However, this does not seem to be the only regulatory mechanism involved in the transcription regulation of this satncRNA. FA-SAT silencing carried out in FkMTp cells induced apoptosis and a decrease in PKM2 and MYC transcripts. Furthermore, ERBB2 RNA levels were also analysed in FA-SAT depleted cells and a similar decrease was observed. As FA-SAT satncRNAs were detected in mitosis in FkMTp cells, a study was carried out to disclose a putative FA-SAT RNA/PKM2 protein complex influence in the cell response to antimitotic drugs. Thus, different passages of the FkMTp cell line were characterized regarding cell fate in response to taxol, nocodazole and vinblastine, presenting different behaviours when exposed to each of these spindle poisons. Interestingly, we found the FASAT RNA/PKM2 complex to be involved in the resistance to taxol. Also, the disruption of this complex by PKM2 repression seems to influence the sensitivity to nocodazole. These results strongly point to the effect of this complex in the cell response to antimitotic chemotherapy. The FA-SAT study was extended to a collection of 27 feline mammary tumours, using the disease-free tissue counterpart as reference. It was possible to found a relation between FA-SAT DNA and RNA levels with different clinical parameters. ERBB2 DNA and RNA levels were positively correlated with FA-SAT DNA and RNA, respectively. Also, FA-SAT RNA was associated with MYC RNA levels. Our data suggests FA-SAT RNA as a potential cancer biomarker. FA-SAT RNAs display an important and conserved function in cat and human genomes, either in tumour or non-tumour cells. In fact, this work uncovered FA-SAT RNAs as key players in the apoptotic and mitogenic pathways. Furthermore, we found the function of FA-SAT RNA to be carried out through its interaction with PKM2 protein, stablishing the FASAT RNA/PKM2 complex, as a potential target for cancer therapy, as its disruption induces apoptosis.
